《红色派系：起源》的故事将沿用游戏的背景和人设：自Alec Mason带领火星殖民地重获自由已经过去了25年，而他的妻子被杀，女儿Lyra被棒加也过去了12年，Alec自那时起便已是一名破碎的英雄。他剩下的唯一的儿子，Jake Mason，现在已经成为了红派民兵(Red Faction Militia)的军官，当他发现12年前被棒加的妹妹至今还活着时，他的世界被颠覆了。
